Here you can kinda see the difference in thickness on each side.

It looks like under-extrusion, and if a test print works good, it might be settings,
do you use retraction ?, it could be the hobbed-bolt is dirty, or pressure on the filament is not right.
also measure your filament, and make sure it is does not have deformities or thickness differences.

Another cause could be dirt in the nozzle, like dust on the filament roll, it needs to build up before trouble starts,
if you can, do an atomic nozzle cleaning.

You may have a bad roll of filament. I've had three bad rolls in all the time I've had my Makerbot Rep 2, the filament is not consistent and will cause jams. Makerbot filament is known for this.

As a whole, you are going through what every Makerbot Rep 2 owner goes through. They are prone to jamming, more than any other printer I've used. When it works, it works good. When it doesn't, well, you pull your hair out wondering why.

I used to think it was Makerware, too. But it seems, if your firmware is current and you have the latest version of Makerware (Makerware, not Makerbot Desktop), that it is likely just the pains of owing a Rep 2.

I think I do have Makerbot desktop, and not Makerware. :facepalm

Why do you say not to use Makerbot desktop?

I could try getting Makerware, or using a different roll of filament. I have got a few great prints from this roll, though, along with the bad ones. Which do you recommend trying first?

I appreciate the advice from a fellow Rep 2 owner. (y)D

You can probably rule out bad filament, the failed prints are too much of a coincidence. More than likely the file/model is corrupt in some way and the slicer is having a hard time generating proper code for it. Personally I use Cura, it's by far the best slicer I've used to date, perfect prints every time.

Have you tried loading the file into a modeling program to see if there are any holes etc?

If you want, I can take a look at the model for you and see if there are any potential issues :)

A few suggestions.

If you are using makerbot desktop make sure you are on the latest firmware for both the software and your printer. They have made some massive improvements since Dec.

Run the file through Netfabb if you havent already.

I have looked at it in Blender, and I made the cuts for print in netfabb. I didn't see any holes. I'll PM you a link to the file.

I've found that sometimes when I cut a model in netfabb I need to run it through cloud.netfabb.com to fix any issues

EDIT: It looks fine, honestly. There are a lot of undercuts, overhangs, thin walls, etc. That can potentially trip up the slicing software, but as far as being "printable" it looks ok. Have you tried printing another jaw piece from another source just to test?
