Part of me is feeling like the writers do want to ignore Alien3, but at the same time they can't because if they're going to make a true sequel to ALIENS, they would have to bring Ripley back. They probably didn't want to do this since Ripley would be too expensive to put in the game for Sigourney Weaver's likeness and voice.
If they ignored Alien3, they wouldn't have to deal with the plot point of the Sulaco coming back to LV-426 after passing Fury 161. I would have settled with Ripley, Hicks, Newt and Bishop being missing and figuring out what happened.
Unfortunately, the mention of Fury 161 tells us that they included Alien 3 into the timeline., so it's a good bet that they've decided to keep the timeline of things. Plus, I remember reading an interview that the developers stated that this game takes place well after the events of Alien 3 and that Ripley wouldn't be involved in the story as she was dead at this part of the timeline (which means that Hicks has to be dead as well).
