I had a similar accident where I was turning the ship and scraped a little paint off the egde of the saucer. I found a close color match to the paint and touched it up. The paint I used is Model Masters Acryl Light Sea Gray.

Edit: Also if you guys look at the certificate of authenticity folder that came with the Big E there is a picture in there that has the same shuttle bay flaw.
