I'm not saying I agree with the Governor's point of view, but Merle surely didn't tell him the whole story about what happened in Atlanta, and the fact that the Governor found out that 10 people took over an overrun prison (a feat that the Governor says is impossible) pretty much shows how much bad-ass the Governor considers them.
I see your point. He basically says at the end of the episode that either a sizable group has moved into their backyard or 10 people did something that Merle said was impossible so he has reason to worry about them. Also, seeing how Glenn has easily taken down a walker while tied to a chair, he has reason to fear that this group has stronger (not just physically) members that could threaten his hold on power.
