Bondo, and sanding. And more bondo, and sanding... repeat ad nauseum. I'd do small batches and thin coats. Large batches can set faster than you think they will and the thick coats can get somewhat away from you and you need to do more sanding than with thinner easier controlled coats.
 
Your pepakura looks really good. it's tough to keep it that symmetrical.

I'm finding that sanding Bondo will get you pretty far but when it's almost done I paint some thin layers of resin to get it really smooth before sanding with higher grit sand paper. But, I'm nowhere near an expert.
