It probably doesn't technically count since it's in a videogame but you can buy model kits of various ships in Mass Effect and keep them in the captain's quarters much like they do in Star Trek.

In the Lost in Space episode "wish Upon a Star" Wil Robinson uses an alien device that can materialize objects and he wishes for an undamaged Jupiter 2 and one of the smaller props appears. Also the large 4 foot models were used as set dressing

"2001 A Space Odyssey" in the Space Station (Hilton front desk) there's the model of the Russian Shuttle, and the Orion also (on the desk)

Another shot of Hugh Jackman's desk. Neil is wearing a Neopup lanyard. Which suggests that it's appearance in this film was not a simple rental, but rather a case of product placement.

In The Voyage Home, they use part of the K'tinga kit as a neural thing-a-magig to heal Chekov's injury.

I'm mainly talking about models used in the story as literal small representations of larger things from that world.

Model kit parts are used as building elements in TONS of props.

One set up I was impressed with all the details and was destroyed later in the movie was the big "O" scale miniature train set up in Superman Returns,

theres an episode of battlestar galactica where they go to get tyllium form the cylon controlled asteroid, there are a lot of little model ships on a table

The ship model from Master And Commander. And a bad guy from Starsky and Hutch building a car model.

I like the "Spruce Goose" model in Howard Hughes facility in "Rocketeer" that Cliff uses to escape the FBI.
