Yes. Hard see on video, but there's a shot or two where the eyes follow Indy as he moves. There's been several threads here on the RPF discussing this topic.

Were the eyes remote controlled?

Yep. If you watch the part where the camera moves in on the idol, you can see the eyes move from left to right (ever so slightly).
