Sorry for the lighting, I'm not a great photographer. Anyone have any suggestions what to do with the intake scoops? They just don't look right as solid resin, and I didn't want to hollow them out.

Looks great.
Not much you can do with the intakes short of hollowing them out.

What about adding some turbofan blades (assuming these are air scoops for atmospheric flight) or covering them with mesh (assuming these are some sort of ionic particle collectors)?

Mesh or screen would work well. Getting it to blend in may be difficult without going back a a little bit further.
The fan idea would look cool also, kind of like the new BSG Viper has.
