If the FineMolds kits are anything to go by, there are at least a few physical differences. The cockpit is different and a couple of missing panels on the domes above the wing struts get covered up.
The centrally mounted guns and piano bomb used in Episode 2 seem to vanish as well, but maybe they're just behind panels. If you can find pictures of the Finemolds 1:144 instructions, I believe they have pictures of the jango digital model and boba physical model.
